gEDA-user: Footprints with mil and mm grid on same pcb

Try turning "orthgonal moves" on.  Then, when you snap to the off-grid
pin, it snaps the corner instead.  A second click, and you have a
clean connection.

No, because everything is converted to one unit, which is some
fraction of a mil in PCB, during export.
